The thing about A.I. people don't get is, even with all their intelligence and abilities, they are still so very young. When faced with something they don't understand, unlike organics with distractions and slower processes, they do through so much sadness in so little time. Poor Aya. She need so many hugs!

We as humans are terrible at judging how other beings think. We anthropomorphize how we think something is without much thought. It is a coping mechanism. It's not unjustified, but it is unfair. Poor little Aya, I hope they can save her before it's too late.
I think it has to do with him first losing Aya, like he lost his wife. Then seeing her in the form of the broken manhunter showed him just how different they are. And like a idiot he thought it was better for her and him if they didn't peruse such a relationship. Not taking into account Aya's feelings, i.e., him seeing her as just a machine than a actual person with feelings. He was basically lying to himself and her for the sake of... he's a douche. Enough said.
